The only "disadvantage" to replacing just half of the roof is that if you're not doing it yourself, it may cost more. ie, xxx amount to change half then a few years later xxx amount to replace the other half may total more than doing both sides at once.

They could set a highest and best offer by XXX date,, Either decide to submit a above ask now.. with time limit or keep looking. they weren't interested enough to take your first offer and 5 K difference wasn't a huge insult,, I'd present $2500 to 4 grand over ask and see what they do.

If for whatever reason you're not going to do that, then you either 1) come up with some sort of 'partnership' agreement (pre-nup) that says it's 50-50 up until you split, and then the house is either sold or you have to 'buy out' her equity as of the date of the split within XXX amount of time.
