I'm having a hard time finding any estimating tools for this kind of a project, adding a story and multiple BR/1 BA, and wondered if there were any tools, sites or recommendations any of you have for this kind of a project.

One of the biggest risks I observe with flips and first time investors are instances where the project goes over budget or gets stuck in mud, can't sell and even worse the borrower doesn't have the credit profile to refinance out to a lower interest lending source if borrower is required to hold the property as a rental. 

If you're wanting to use a GC instead of running the project yourself, then I'd ask a couple in the area what their mark-up is, and calculate using those numbers.

How do you handle disputes or issues during the project?

The Project cost better be the project cost and the ARV better be the ARV. 

Focus on cash flow and exit strategies, and consider starting with a smaller project to gain experience and minimize risk.Good luck!
