Does anybody use automation software like Bill.com?

Hi All! I work for a real estate developer/property manager and we currently use QuickBooks Enterprise Contractor Edition for our development projects and Rent Manager for our rentals. However, we are looking for a way to automate our AP process and we have looked into things like BotKeeper and Bill.com. However, we have found that these are very expensive for the type of set ups we have. We have over 50 entities between rentals and current development jobs so part of the fee structures we have received are higher because we have so many entities. The fees also seem to be higher since we are using a desktop version of QBs and not the online version. My biggest concern with these services is that I feel they might not work well for us since we have so many different entities. 

My question is, has anybody used something like Bill.com or Botkeeper across multiple entities and was it worth it? Does anybody have any other recommendations for automating our AP process that might be cheaper or work better?
