If you don't do a 1031 on your rental property you'll have a little tax bill but maybe the cash generated allows you to extend your stay in the fix n flip so it goes past the two year mark in which case you get to enjoy the gain from that (250K if single, 500K if married) tax free.

If you have the builder do upgrades be sure to negotiate on price - the mark up can be very significant.
