If you are cash neutral with only those expenses, the reality is that you are cash negative (at purchase) the costs of maintenance/cap ex, vacancy, PM cost (even if self managing you deserve compensation), miscellaneous.  

This is not the type of tenant I would allow to be behind market rents and may raise to slightly over market to compensate you for your time.  

If things go well with this investor we could do a lot of work together, but I want both parties to be compensated. 

That said, the amount to capitalize (at least as it pertains to the roof) is the total cost of the repair (including the insurance deductible and the labor to repair the roof) less the amount that was compensated by the insurance company.

If so, then they've already earned compensation from you and you need to come to some agreement. 

The kicker is that the PM keeps the additional pet rent to compensate for additional screening and/or property visits.
