All of this was taken into account on the appraisal but now that I am looking at a home equity, the first lender I checked with said they would only count the primary home in the valuation which does not leave me enough equity for the loan.

In the future you may want to borrow more and if you didn't get everything you could the first time you may have additional costs in refinancing it into another HELOC.All the lenders I have dealt with only count current borrowings into their calculations.
