Wow never heard of this but makes sense for roofs to new to replace. Also to change over all character of a house. I had to youtube a  couple videos.

Built-in cabinet are much more complex to install then the prefab. So they will need a master carpenter to install i would talk to a couple carpenters and see what they think. They might have a job where they make sense. By the way getting them out without damaging them is a job all in it self.

If you are not experienced i would try and partner with someone local. That way you can lean on there experience and also learn.

Not sure of your layout but it might cheaper to do a dormer or addtion.

Some contractors especially larger more established ones will always buy there materials but want to be reimbursed. Others will ask what you prefer and others will need it bought for them. For me it does not matter as long as I trust the contractor, and don't work with contractors I don't trust. If they are going to steal they don't need your account to do it.

If they do not have a valid reason for attacking your contractor let them leave and or give them  notice to leave. There are other good tenants and its your property/business you have to control the outcome not someone else. Be fair but ultimately its your property.

I'm up north but we are always fighting water in basements. We just added drain tile and a sump pump. Before we added the drain tile there was 1/2 of water on the floor. @Andy Sabisch i have relatives in Yazoo i will ask them about the clay.

I agree with most of what has been said and to continue with the recommendation theme. Get recommendations from other contractors you trust. They know who they like to follow painters would know good drywallers electricians know good plumbers. They are on jobs together and know who is making there job harder or easier. Another sign of a good contractor they are booked up. If they are never working there is a reason.
